When did it start, is it actually every night and have you switched food's? If it were because he missed them I would think it would have started closer to 5 month's ago.
Your vet could have missed thing's.. It could be Irritable Bowel or a host of other thing's? What does the poop look like? Such as color, mucousy, diahrea, normal or do you see any worm's? Is he taking any medication.
Is something different in your home or his life other than the separation 5 month's ago that could be bothering him.?
Do you walk him? Sometime's a short walk will make them have to poop while they are out smelling all the (to them wonderful smell's on the ground)..
One of mine use to do this and it turned out he had colitis... I hope it is something less severe for your precious pup....
