First let me say that you should never put a dog in it's crate for punishment!..Their crate is suppossed to be their safe haven. Sort of like our bedroom is to us. If that is done to them often enough they will start asscociating their crate with being in trouble and will no longer want to go in it for it's intended purpose such as sleeping.

Now,my first question would be how you and your wife react to him when he is showing fear to you? When he is displaying fear he should not get any attention from either of you such as saying "it's ok" or showing him affection. This will only reinforce his fear as he is getting positive attention when he is displaying it.

I would try starting out to where you are the only one who feeds him, walks him and takes care of his needs and not your wife. This will help him learn that you're taking care of him and not trying to hurt him and that he has to rely on you to have his needs met and help him bond with you as well. The peeing when you pet him is what they call submisive urination. It is his way of telling you that he understands he's under you in the pack order. I would for the time not try petting him or forcing physical attention on him and let him come to you in his own time.
