DNA testing is costly. I know with the American Kennel Club(AKC), you cannot register mutts, even if both the bitch & stud were purebreds, but of different breeds. The CKC is pretty flexible, since they register a lot of mixed breeds, I'd never register with them, for that exact reason. After your bitch has her litter, please have her spayed, as I'm assuming(and I apologize if I'm wrong) she hasn't been shown, earned her CH. title, been tested for Brucellosis, OFA/CERF/PennHip, etc....
I am a yorkie breeder, with a litter right now and one due on July 17th....

your best bet is to adopt out the pups as mixed breeds ($75 adoption fee and a SPAY/NEUTER REQUIREMENT CONTRACT) and come up with a much better system to contain your dogs. I am a breeder and have owned intact dogs my whole life and have yet to have an accidental litter. Best of luck and I hope they are healthy. Do the parents have their CERF and OFA and/or PennHip tests?

this seems to be the best option for you unless you have other ways to know whose the real parent of the pup...

Am. bulldog issue.
Yes everybody can have thier own opinion about breeding, but if your dogs truly are certified through PennHip, and OFA to not have dysplastic issues, and also Cerf- Clear along with your brucellosis test then as far as your DNA goes it may be worth it for you. every puppy in the litter needs to be tested, not just the ones who "look" like your english. another thing that I would suggest to you is to find a "mentor" someone in your breed (AM. Bulldogs) to tell you what they think of your dogs. both individually, and how they complement one another. Remember that even though you bought them as a "breeding pair" you may not have dogs that can produce puppies to the best of their breeding(they may have weaker fronts than is generally seen in the breed), so please make sure that they go good together. When you say C.K.C. do you mean Continental Kennel Club, or Canadian Kennel Club? if the first I would consider not registering the puppies through that registry if you are looking to be a Reputable breeder. Also if your Female has is pointed in the show ring why not finish her? it is no more expensive than raising a litter of puppies, and no less time consuming.
What it really comes down to:
DNA test the entire Litter
Find a mentor to help you pick the best puppies from your litter, and also to help you Identify the qualities of both of your dogs(both good, and bad) a good place to find a mentor is at a dog show, or even a kennel club.
If the parents are Continental K.C. registered get rid of that for your puppies, if they are Canadian K.C. registered I suggest you register with AKC.
FINISH your Female!!! (this could be a fun Family sport, have you ever heard of Jr. Showmanship?)
Start showing your male if he's from good stock.
Don't become a backyard breeder, if you want to continue breeding do it correctly, and do your research
Also find a friend/mentor with a litter of puppies due before yours, be there to help out. this ensures that you know what your doing the time your litter arrives, and also that you have someone you can call (at the very least, who knows they may come to help you.)
