Default Crate train a dog that's not crate trained?

HI we have a Jack Russell and we got him when he was about 9 weeks old. He is now about 4 months and he still whines when he's in the crate. I have to keep the crate open and facing the doggie door at night so he doenst whine or he will whine all night!! It cant be because he's lonely because we have our pug in there with him. I'd love to keep the doggie door open for him at night but he barks and I'm sure that drives my neighbors crazy. So any idea how to crate train without dealing with the whining? I've used a smaller crate just for him but that seems to make it worst! Help anyone??
