Yes they can. What was it that you and the vet were arguing. My friend owns a wonderful working/conformation dog down from brother/sister breeding and no she didn't a birth defect. The only thing inbreeding does is increase the risk of hereditary diseases. But then again so does breeding unrelated, if you don't know what your doing don't do it. Inbreeding makes it a higher risk because of like material so you need to know the health history before doing so.
Breeding related or unrelated dogs carrying genetic defects will cause the pups so have these defects so its not just inbreeding. So please know what you are doing beforehand.
Also not all birth defects are genetic they can be caused by poor health physical health of the mom, a fluke, injury sustained during pregnancy and twins tend to have birth defects in some cases. So this wouldn't matter if the dogs were inbred or not.
I have one female that is 12 generations linebred/inbred tight and has an outcross and a few brother/sister breedings and half sibling breedings and she is looking very promising along with the rest of the litter. My best male in a 4 generation pedigree which is 30 dogs has only has 17 different dogs I believe.
